Are you talking about the SVAR package here? Oh wait, it's an official
"addon" I think.
Anyway, I have had a similar experience for a long time, namely that I
produce some plots in a script with some special gnuplot tweaking, but
that afterwards editing the plot manually would destroy some of the
tweaking.
In my case I never really considered it a bug, just a limitation, but
maybe that was wrong. If it happens with some sort-of-builtin command,
then it's also a little different.
