OK, just tried on Windows and I see what you mean. I had an older version of R installed (2.9.1) and that worked fine executing a script from gretl non-interactively. Then I updated to R 2.11.1 and saw exactly what you saw, "the system can't find the specified path".  There has evidently been some backward-incompatible change in the default R installation; I'll try to track it down.
