For the record: I have been using the native boxplot again and the problem with the
notches is gone now, thanks!
However, it seems that not all gnuplot options are working with boxplot. At least the
'--font="serif,12"' does not work (I tried to plot a list, without this
command its fine).

Please try a current gretl snapshot. This was a known issue but we believe it's
now fixed. In the current Changelog we have:
Boxplots: fix for incorrect extent of "whiskers" in some cases
