There is a program RSetReg.exe in the bin directory (default is
C:\Program Files\R\R-2.14.1patched\bin\i386 and/or C:\Program
Files\R\R-2.14.1patched\bin\x64 on my installation of R-2.14.1patched)
of your R installation. This program registers the R exe file in your
windows registry as the default R program
Open a command window and navigate to the R bin directory containing
the R exe file that you wish to use in gretl. Run the version of
RSetReg in that directory.
If this does not work open the command window as administrator and
rerun the process. To open the command window as administrator (in
Windows 7) click on start, Under search programs and files enter cmd.
The program cmd.exe will appear at the top of the start window. Right
click on this and select run as administrator. Continue as before.

I've just tried the current gretl snapshot with R 2.14.0 and
2.14.1 on Windows 7, and R started OK. One thing is that you
need to let R write version information to the Windows
registry or gretl can't find it.
You can perhaps get more information on the problem by
starting gretlw32.exe with the --debug option. This opens a
console window displaying any information that's written to
stderr.
