In my opinion it should be like it is now. No changes are necessary.

Subject: [Gretl-users] model dialog boxes: small question
As part of the general tidy-up of the GUI, I'm wondering about
the model dialogs where two sets of variables may be selected,
for example TSLS (Independent variables and Instruments), VAR
and VECM (Endogenous variables and Exogenous variables).
For "historic" reasons connected with the original design of the
model dialog, it was easier to place the "primary" selection
(that is, Independent variables in TSLS, Endogenous variables in
VAR and VECM) in the lower right position. However, I think it
might be more intuitive for new users if the primary selection
were above. Agreement or disagreement?
Allin.
