I can't confirm this myself, but I can take your word for it. Also, after some investigation it seems plausible that we might not revert to the locale decimal separator if the language setting in gretl is "Automatic" and there's no LANG in the environment on Windows. This would help: If you run gretl.exe --debug on German Windows with language "Automatic", what string do you see for "Windows locale"?
