I now see that this happens in Ubuntu 10.04. It seems to be a bug in
metacity, the gnome window manager. On my own Linux system I'm not
using metacity -- I use sawfish -- and the Help window (correctly)
appears on top of the dialog box from which it was called.
The user-level workaround is to slide the Help out from underneath
the dialog and place it alongside; metacity won't even let you click
the Help window to the front. Maybe I can figure some other
workaround in the gretl code but it doesn't look easy...
