I'll re-read the rest of what you say, but on first sight, the most
likely cause of your problems is corruption or mix-up of versions in
your CVS tree. (For one thing you refer to a "perl script" -- there
has only been one such, and it was removed from gretl CVS years
ago.)
Please delete your gretl CVS tree and do a fresh checkout from
sourceforge. If you still have problems, then get back to us.
